RNA sequencing (RNA-seq) is a well-validated tool for detecting gene fusions in fresh frozen tumors, whereas it is much more challenging to use it with formalin-fixed paraffin-embedded (FFPE) tumor samples. We evaluated the performance of RNA-seq to detect gene fusions in clinical FFPE tumor samples. Our assay identified all 15 spiked-in NTRK fusions from RNA reference material and 6 known fusions from 5 cancer cell lines. Limit of detection for the assay was assessed with a series of dilutions of RNA from the cell line H2228. These fusions can be detected when the dilution is down to 10%.
Good intra- and inter-assay reproducibility was observed in three specimens. For clinical validation, the assay detected 10 of 12 fusions initially identified by a DNA panel (covering 23 gene fusions) in clinical specimens (83.3% sensitivity), whereas one fusion (MET fusion) was identified in another 34 fusion-negative tumor specimens as determined by the DNA panel (negative prediction value of 94.3%). This MET fusion was confirmed by RT-PCR and Sanger sequencing, which demonstrated that this is a false negative for DNA panel. The assay also identified 26 extra fusions not covered by the DNA panel, and 20 of them (76.9%) were validated by RT-PCR and Sanger sequencing. Therefore, this RNA assay has reasonable performance and could be a complement to DNA-based next-generation sequencing assays.

Microbial resistance to antibiotics currently available poses a large threat in the global struggle against infections. An important step in determining the resistance to bacterial antibiotics can be a selective DNA sequence capture and fluorescence labeling. In this article, we demonstrate the manufacture of simple, robust and inexpensive microfluidic devices for DNA capture and fluorescence detection of a model antibiotic resistance genes sequence.

The combined detection of immune genes to predict the prognosis of patients with non-small cell lung cancer
Lung cancer is one of the main causes of cancer-related death. In recent years, there has been growing interest in the fields of tumor and immunity. This study focused on the possible prognostic value of immune genes in patients with non-cell lung cancer. We used the Atlas of the Cancer Genome (TCGA) to download gene expression data and clinical information from lung adenocarcinoma (LUAD) and pulmonary pulmonary carcinoma (LUC). The list of immune genes has been downloaded from the Import database. We then built prognostic models of immune genes based on the regression analysis of the COX.
We also evaluated the clinical significance of the models via survival analysis, receiver operating characteristic curves (ROC) and an independent prognostic factor analysis. In addition, we analyzed the associations of prognostic models with mutation loads and neo-Engens. Using the OMNiBus (GEO) and Kaplan-Meier Genic Expression Databases, we evaluated the validity of the prognostic models. The PRONOSTIC model of LUAD included 13 immune genes and the prognostic model of LUSC contained 10 immune genes. High-risk patients based on prognostic models had a 5-year survival rate lower than low-risk patients.

The analysis of the ROC curve has demonstrated the accuracy of the prediction of the prognostic models, because the area under the curve (AUC) was 0.742, 0.707 and 0.711 for LUAD, and 0.6668, 0.703 and 0.668 for LUSC, when the planned survival time were 1, 3 and 5 years, respectively. Mutation load analysis showed that the mutation level was associated with the risk score in LUAD patients. The analysis based on the geo and kaplan-meier tracer has demonstrated the prognostic validity of the models. As a result, LUAD and LUSC immune gene models can predict the prognosis.
